Turns out I have to run 'source ChaSkeletonsMenu' before running other pieces of code that use the retargeting stuff.

EDIT: Yay can get away with running the window command...

'ChaSkeletonsMenu MayaWindow|mainSkeletonsMenu;'

Which appears to act as sourcing the script.
