Unexpected smoothing

Hi,
I'm quite new to 3D modeling and I'm trying to create one more complicated object (see img 1). First I created the top cylinder and extruded the connecting part from it - everything worked fine. Then I created the second cylinder and intersected it with the connecting part. But I wanted a smoothed connection similar to the top one - so I merged the connecting part with the second cylinder - vertex after vertex. Then I smoothed it and it gave me this unexpected result - it looks like waves.

Do you have any idea where the problem could be? Thank you!

Are there still faces inside where you merged the two pieces? These must be deleted to smooth properly.
