Merge Edit Tool Problems

I am having problems merging the two edges, thay always seem to flip! It's worked for most of my model, up until now! Please Help!

I'd say make sure you're normals are facing in the right direction.

Select your objects, go to Display/Polygon components and select normals. If they're facing in opposite directions you can either rotate one of the objects 180 or if thats not possible, select one object, go to Edit Polygons/Normals and select reverse.

I've tried messing with the normals, but it still seems to twist it

You may also need to delete the history on on your model first, go to edit, delete by type then history. If that doesn't work post your scene file, it's hard to see in the image.

I usually use Merge Vertices. More stable in my opinion.

I think before you start doing any more merging of edges or vertices, you're going to need to clean up the model, just drag select around any one vertex then in the channel box click CV's (click to show) you'll find multiple cv's selected, not just 2 or 3 but 5 and 6. You need to start merging them together before you go much further. Even on the edge of the door if you drag around any cv you'll be selecting five.

As mike says as well, merging the cv's is an easier way to go. You'll also once you've got your cv problem fixed, start getting the geometery on the door and wing lined up a little better.

One other thing, when you fix the cv's you might want to run polygon cleanup as you have some bad topology going on in your model.

Would I have to go merge each CV seperately? I Didn't realise my model was so messy user added image

Well, after merging some of the vertices it seems to be working user added image
I'm now gonna spend most of my time merging the CV's user added image

If your vertices are right on top of each other, you can select them all and merge with a distance of something very small, like .0001 and only those that are within that distance of each other will merge together.
